Shinto did not always exist in Japan. The early Japanese practiced animistic worship and rituals, which later evolved into Shinto. Their art depicted all kinds of animals, in line with their animistic beliefs.
This video goes over how the Jomon and Yayoi worshiped, their beliefs, and some of the rituals they performed (it wasn't easy to draw the deer suffering, let me tell ya...). The reason for their rituals may seem weird at first, until you learn about their core beliefs.
